In-House API Development

All this time I was developing and managing API using API Tools such as Apigee, Mulesoft, 3Scale, WSO2.

I have never worked on in-house API development using JAVA/.NET .Using various frameworks we can develop APIs in Java.

But how do we develop various features such as Security, Analytics, Quota without using any API tools?

Kindly provide me any case studies/links if possible
