How to get my default organization renamed?

Since the organization name defaults to my username and my username contains an "_", some Apigee functionality have URL validation (for example Health Check and Developer Portal) which does not like the underscore. Is there a way to get the organization renamed? Or do I have to register as a new user with a different user name?

You cannot rename an org. One option is to create a new org, and copy entities from the old org to the new one.

When you sign up , there is a field for organization name and you can type in there whatever value you want. I have also made the mistake in the past about not changing the default value of the org name which Apigee proposes. So, as you have noted, you can just create a new org and change the default name.
